Tommy Smith doubled their advantage when he headed a Paul Anderson cross past Bywater seven minutes later.
Anderson sealed the win with a header seven minutes from time.
Ipswich's win was marked on National Football Day marked in memory of former trophy winning manager Sir Bobby Robson.
Colchester 1-0 Port Vale

Gavin Massey's goal proved enough for Colchester to collect their second straight league win of the current campaign as they beat Staffordshire side Port Vale.
Massey scored a close-range effort after 74 minutes to give the hosts the win.
The U’s opened the match with several chances to score during the first quarter of the game, with Massey failing to score some simple shots.
But when Jabo Ibehre turned superbly inside the box and lashed in a shot that was parried by keeper Chris Neal, the alert Massey had the simple task of sweeping the loose ball into an unguarded net.
Manager Joe Dunne was impressed with his valiant side's performance.
Hartlepool 0-1 Southend

Southend United worked hard to earn a 1-0 win away to Hartlepool.
Shrimpers striker Freddy Eastwood bagged the only goal of the game after just five minutes.
But Blues were forced to play the entire second half a man down after Barry Corr was a shown a red card after clashing with Hartlepool defender Jack Baldwin.
Southend, who also won 1-0 on the opening day of the season against Plymouth Argyle, took the. early lead, after good work from Will Atkinson down the right hand side.
Hereford 1-1 Braintree

Hereford United came from behind to claim a draw 1-1 against Braintree.
Braintree took a 1-0 lead through a Sam Smith own goal. Minutes late, Appeals for a Braintree penalty were ignored when Mulley went down in the penalty area.
Walker leveled for the hosts midway through the second half.
Thurrock 1-3 AFC Sudbury
Ryman Division One North - Att: 129
Sudbury secured an opening day win as they beat relegated Thurrock 3-1 at Ship Lane.
Ben Thompson gave Sudbury a 1-0 lead early on when Cowley sent a ball across to Baker to smash the ball in off the goalpost.
Nouble leveled for the hosts in the first-half stoppage time for the Fleet.
Forshaw tapped in a shot from Cowley's header which Thompson controlled to setup the Yellows' second goal.
Mitchell headed home the third goal from a Shinn corner to confirm the victory.
Thurrock held celebrations of their own with youth training sessions being performed prior to the match for Sir Bobby Robson National Football Day.
